Bangladesh A opener Anamul Haque made 69 before falling to Rafiq, who finished with figures of 5-30.
The visitors got within eight runs of victory with two wickets in hand, but Iain Wardlaw and Plunkett struck in successive overs to deny them a first win of their tour.
